URGENT: web.com/pages/my-page.php changed to web.com/my-page

I am desperate! I was working on websitebaker, doing more things at 1 moment then I am capable of, and I probably messed something up.
I was suddenly logged out of admin and then all hell brake loose. I can see the pages in administration, but I cannot access them, because all the links look instead of:

mywebpage.com/pages/my-home-page.php

like this

mywebpage.com/my-home-page

Looks like a htaccess problem, but I didn't change anything there.
Also I cannot create any new pages and my intro page does not work.

Please can anybody help me?

I found out - my server settings were reset, I have no idea why. I am sure I did not even touch that part of administration.
