Sorry, I am not sure which "top" menu you are referring to in Bakery. It sounds like you are referring to something that is specific to your Website Baker template.
If you are talking about the menus in your Template, this will require some programming. Skills required to modify a template often include PHP, HTML and CSS. The Show_menu2 or Show_menu2 command in your template is the command that creates the menu. You can take a look at the Simple template included with WebsiteBaker as an example of a template that has the top menu on the side. You can find the source code for this template in the template/simple/index.php file which you can view using text editors like PSPad, Notepad++ or even Windows Notepad.
