I've found this cool javascript library http://jquery.com/ and while I can't program much I have used some of the prebuilt bits others have created. You can see three small examples here

It made me wonder if it could be integrated into WB as a way to easily add some extra interactivity. Popups, open/close/scroll divs and so on.

Hi, in my opinion this should be integrated into a template, since this is where you have the output anyway. And, you can set up blocks for the different content types, that you want to use ...

Thats right.
And if your site is "multi-template" (if u're using more than one template), you better make a js-directory inside the root-directory.
Then you can call your jQuery-Library form your templates with a line like this:
<script type="text/javascript" src="<?php echo WB_URL; ?>/js-directory/YourLibraryl.JS"></script>
